5 days and nights in Japan, already have a JR pass bought so realistically how much money would make a comfortable 5 day trip?
I will be staying in Hostels and eating in small restaurants and no night clubbing.
I have just over $1000 put away.

That's like 17,000 yen per day for sleeping, eating, local transportation and sightseeing?
A very very comfortable budget considering that you want to stay in hostels.
Hostel dorms are around 3000 yen and more private rooms perhaps around 4000 yen (but it depends a bit on where you go).
You can eat decent food from around 2000 yen/day, but if you want to enjoy a bit more variety and some delicacies you could easily double that (or more). Also if you want some drinks, you should budget more here.
Local transport is generally cheap and a budget of 1000 yen/day should cover most itineraries (typically less)
As for entrance fees, a typical rate for many places is 500 yen (e.g. temples in Kyoto), minor sights charge aroud 100 to 200 yen and special exhibitions or fancy places (e.g. TOkyo city view) around 1500 yen.

Just to avoid misunderstanding,
those 4000 yen for a private room is in some hostels (e.g. k's house in Tokyo). In minshuku or cheap ryokan it is more like 5000 yen or around 8000 yen including two meals (which I'd recommend). Budget western style hotels ("business hotels") charge more like 6500 yen including perhaps a meagre breakfast.
And that's all assuming that you are travelling on your own, i.e. single rooms.

I actually just booked a dorm room (20 bed) in Tokyo for 2520 yen!
But the ones in Kyoto are a bit more I've been told.
Any ideas where is best to change my money (Chinese RMB)??

I think you can get dorms in both Tokyo and Kyoto from 2000 yen. The 3000 yen I quoted above are for official youth hostels or small sized dorms (4-6).
In Kyoto we stayed once at Tojian which charges 2000 yen. Location is ok-ish if you are fine walking 15 minutes or so to catch transport at the station or are fine waiting for the occasional bus passing closer. Of course don't expect any luxuries. They didn't have showers, but there is a sento nearby. Also we found it a bit too noisy to sleep, but that might depend on the guests. Also if you are looking to meet other people it might be a good place.
PS: No idea about RMB. I'd say ATMs and banks (but not at the airport).

You might want to do it for the experience, but staying in capsule two nights is too much torture. Also usually, you'd have to checkout/in for each night separately, so it is a bit of a hassle if you want to stay more than one night in a place.
Just curious, why do you want to spend 2 nights in Kobe, i.e. what do you want to do there for 2 days? Did you consider going there as daytrip from Kyoto or Osaka?
In Kobe we stayed in a love hotel, so that's not much help to you (assuming you travel alone).

To be honest anywhere that is not in China will feel like a luxury to me at the moment.
Two nights Bamse in Kobe just because my friend lives there and she works in the day........ I'm just going to use it at night when I need to sleep.
I wont be there till late Monday night so only Tuesday will be spent in Kobe probably.
Anything cool just outside Kobe......I'm not bothered about wandering around big cities as China is full of em.
